That's the problem. To make a substantial raise you'd probably have to make it about 5000 (or possibly just move all in). And since that's such a substantial portion of your stack, you better be awfully sure about his steal attempt. All in all, I'd most likely grit my teeeth, curse, fold and wait for a better hand to pop him.

Maybe his default is to put you on AK or AQ, in which case he's a very slight favorite. You've shown strength pre-flop, so he's got to be as worried as you are. I've seen the results and I don't think I have his flop call in me. Overcards versus a re-raiser, but he does have position, which I'd have used to get away from the hand with. I think his call is edgy, but checking you down on the turn and river seem reasonable to me.
