What is the point of having this system in place? With players who don't contribute anything to the prize pool and consequently are not eligble to "win" anything if their teams finishes top 3, where is the incentive?

Why put people on stand by, when you can just grant a captain the right to reuse an existing team member or play himself if need be.

IMO, this particular aspect is not well thought out. Alternates should be required to pay the $50 (+500 to the pool) and even if they don't get called out to play should stand to win just like any other member. If not that, eliminate the alternates.
