Default Flopped Str8-Did I Slow down in time?

Loved the flop but then things got complicated. It was clear to me on the river that I was beat, but I'm looking for any sign of this sooner. BB VPIP was over 40 in 90 hands to that point with anemic post-flop aggression. UTG+1 was solid, VPIP 20, PFR 7, POST FLOP AGG 7.

Preflop: Hero is MP3 with J[img]/images/graemlins/club.gif[/img], K[img]/images/graemlins/club.gif[/img].
<font color="#666666">1 fold</font>, UTG+1 calls, <font color="#666666">2 folds</font>, MP2 calls, <font color="#CC3333">Hero raises</font>, <font color="#666666">3 folds</font>, <font color="#CC3333">BB 3-bets</font>, UTG+1 calls, MP2 folds, Hero calls.
(At this point I figure I'm up against high pocket pair.)

Flop: (10.50 SB) T[img]/images/graemlins/diamond.gif[/img], Q[img]/images/graemlins/diamond.gif[/img], 9[img]/images/graemlins/spade.gif[/img] <font color="#0000FF">(3 players)</font>
<font color="#CC3333">BB bets</font>, UTG+1 calls, <font color="#CC3333">Hero raises</font>, <font color="#CC3333">BB 3-bets</font>, UTG+1 calls, <font color="#CC3333">Hero caps</font>, BB calls, UTG+1 calls.

(Sweet, might be up against a set or flush draw.)

Turn: (11.25 BB) A[img]/images/graemlins/diamond.gif[/img] <font color="#0000FF">(3 players)</font>
BB checks, UTG+1 checks, <font color="#CC3333">Hero bets</font>, <font color="#CC3333">BB raises</font>, UTG+1 calls, Hero calls.

(Uh oh....)

River: (17.25 BB) 9[img]/images/graemlins/diamond.gif[/img] <font color="#0000FF">(3 players)</font>
<font color="#CC3333">BB bets</font>, <font color="#CC3333">UTG+1 raises</font>, Hero calls, <font color="#CC3333">BB 3-bets</font>, <font color="#CC3333">UTG+1 caps</font>, Hero folds, BB calls.

Final Pot: 27.25 BB

A post flop agression factor of 7 is a maniac, not solid.

You have to fold the river when it's two bets back to you the first time.

Yes I believed I had to fold for 2 bets on the river, but were there signs earlier that I missed?

It's fine until you called two cold on the river.

BB has an anemic post flop agrssion factor so I would say you're more likely up against a set than a flush draw. That's why you can't fold the turn. In general, passive players don't jam their draws, that's what makes them passive.
