Villian has check called top pair till showdown a couple of times already...

PokerStars 0.05/0.10 Hold'em (8 handed) converter

Preflop: Hero is BB with Q[img]/images/graemlins/heart.gif[/img], 7[img]/images/graemlins/diamond.gif[/img].
UTG calls, 3 folds, CO calls, 1 fold, SB completes, Hero checks.

Flop: (4 SB) 4[img]/images/graemlins/spade.gif[/img], 2[img]/images/graemlins/spade.gif[/img], Q[img]/images/graemlins/club.gif[/img] (4 players)
SB checks, Hero bets, UTG folds, CO folds, SB calls.

Turn: (3 BB) J[img]/images/graemlins/club.gif[/img] (2 players)
SB checks, Hero bets, SB calls.

River: (5 BB) 3[img]/images/graemlins/diamond.gif[/img] (2 players)

Should I bet on the end? I figured if he had me beat he would raise, and if he missed his draw he would fold.

Sometimes I check behind there. Then I kick myself because villain has a small pocket pair that he would have called with.

This usually means he'll do the same thing with any piece of the board. I bet this everytime.

The only top pair hands we're ahead of on the river are Q5 and Q6. If hero has only seen villain showdown top pairs, then this is a good check behind.

check because you hate your kicker. As miles said you are only ahead of Q5 and Q6, this is an easy check especially if he is going to call on the showdown regardless.
