Default Limit holdem decision..i think i played this one bad

Down to 13 of 45 in a limit Hold Em tourney. Pays 9, prize pool is around $2,500.
I would estimate around 60-70,000 chips (there were rebuys and addons).
I have battled back from 500 to 2,800.
Blinds are 300-600. I am in the SB (so 2,500 after posting) and have 88.
My table is 7 handed. I have never played with anybody in this hand.
Folded to the cutoff who limps in. My read is two overcards at best. He has over 4,000 in chips. I think limping is a horrible play.

I think I should have raised here to get it heads up and then bet any flop.

Instead I limped in for some reason thinking against two overcards I'm only a small favorite. I had the BB covered by 1000 in chips.

Rest doesn't matter.
But the flop came T86 rainbow. I bet to make gutshots pay to play.
BB raised, cutoff folded.
I took him all in, he had 97, I did not fill up and was crippled and out shortly thereafter.

I think had to get it headsup and figure I was ahead and the cutoff would only hit his pair 1/3 of the time on the flop then fold.

If you're pretty sure the BB will fold a lot of hands, and pretty sure of your read of the limper, then raising is best. If you're pretty sure BB will call most of his hands, then limping is best.

When you've no idea what he'll do, and really don't know what the limper could have, limping yourself is probably best.

However, aggression has it's plusses at all times.

As you can see, this is a tough decision.

raise and give the BB a chance to fold.
lets say the flop came Q63 what would you do here ? bet? check fold? or check call? if its not check fold then raise and give him the decision preflop

I don't think limping is a horrible play. This is limit poker and you really can't protect your hand from either the BB or the original limper with one extra bet. With a small pair you don't nessasarily want to commit too much until you see what the flop brings. You got a great flop but just got unlucky that the BB flopped the nuts!
