A couple that havent been mentioned yet because I doubt many people have seen them:

My Life
Dad
To Gillian on her 37th Birthday

Also I agree with:

Forrest Gump(the part at Jenny's grave)
Blow(when he records the message for his dad)

I don't know about movies, but I find myself weeping uncontrollably during reruns of Alf.

Dead Poet's Society when Neil commits suicide after finding his true passion in life is one of the saddest scenes in a movie ever. Also, when all the students stand on their chairs to support the teacher gets me.

The ending of Big Fish.

Eternal Sunshine of the Spotless Mind. Two parts for some reason really get to me: When Joel says how much he loved Huckleberry Hound when he was a kid, and when Mary finds out about everything.

I think the clear cartoon winner is Grave of the Fireflies. Ninja Scroll is even sadder than Transformers. Macross Plus is another good one, which has one of the best soundtracks I've ever heard.

I told my mom to watch it. I think she cried for 24 hours. She had the fortune to hold each of her parents' hands as they died about 5 years apart.

Terrific film. My dad wouldn't be able to handle it. He lost his father far more tragically at a much much younger age.

If I was any more of a sucker I'd weep at Ren and Stimply cartoons.

My wife cried when Bleeding Gums Murphy died on The Simpsons.
