After he 3 bets my check raise on the flop should I be calling this down? Im only really behind AK and AQ. Can I find anywhere to bet this more or should I let it go if I dont improve. I dont like being passive but I wasnt sure if I was ahead without a read on him.

I'd call this down. If I had position on him I would cap the flop, but you don't. Check/call all the way.

I may go into WA/WB, and call the flop. Once you're 3-bet on the flop, you're ahead quite infrequently.
