Since you raise big on flop and check turn and weak bet river, I think villian probably put u on somthing other than flush. Now the question is, could he have it? Well pot bet and call a raise and miss a check raise on turn. So you cannot rule out the possibility he has it. But given your weak value bet at river, he could be on a bluff again.

Tough spot. I don't think one pair or set have much of a difference jmo.
