Lay it down or call down...
The BB was a loose, passive player, so I suspected his flop 3-bet indicated that he had two pair. Should I have folded there or continued to check/call in this small pot in case he had something like AJ, etc?

call down is fine. you have outs to two-pair and he may just have an Ace. a flop cap may be an option before calling down.

You cap even if you're fairly certain you're behind to two pair?

It depends on your opponent and how likely a "suspected" 2-pair is. If he never raises, let alone 3-bets, then calling down is fine. Also, what about his PF call. Does his 2-pair potential include or exclude 23?
