let's say CO (20/10/2) raises, would you be more willing to 3 bet QJs or ATo?

not enough information to make a decision.

Assuming the CO is first in and raising. If i know he likes to steal from the CO the only hand I am playing of the 2 is AT and I am 3 betting it.

I think high card strenth is more important than suitedness HU and AT has a chance to win unimproved. Given the choices I take the Ace.

I am assuming you mean CO is open raising. There is a better stat to look at other than 20/10/2....Att. to Steal Blinds.
ATo.....it is more likely to win unimproved than QJs.

This can be deceptive. Potential steals come up less than once every 10 hands so it takes 1000's of hands for this number to converge. Using it to decide how you'll play against someone you've played 100 hands against is useless and against someone who you've seen 1000 hands for it may still be very misrepresentative.

AT is way better HU. I'd rather go to war with a hand that can win unimproved than a suited hand. I can fold QJs and not think twice.

Good point. I use it coupled with other information of course...but, you're right. Perhaps I am putting too much value on it.
