I understand that I'm probably beat on the flop (as EP) if I bet and I get raised, and cold-called by a solid player, but isn't that assuming that EP even pays this much attention?

The point is that it should be going through Chris' mind that Josh hit the board and should not bet the turn without holding at least TPTK. So once Chris does bet the turn again, Josh knows he has at least a pair and is not raising for semibluffing reasons.

I was guilty of considering it semi-bluffing. I am so not at that point where I am thinking.. 'I better raise here to knock out an Ace so that *if* I hit my two pair I wont lose to a straight'.

You should start. One of the many pieces of valuable advice from Ed Miller is to "continue on in large pots with marginal draws, even if you think you may be drawing dead"
