Running it twice is when two people agree to have the river (or sometimes turn and river) dealt twice (or even three times). The pot is split into equal portions, and then the hand is played out. Usually what happens is that each person will win one time, so they'll chop. From what I've seen at LATB, it's done to lessen the odds of someone being sucked out on (like AA v a flush draw, or something similar). It's only done in big cash game situations like the $500min NL game and up.
