In the absence of reads I say yes, cap it. Villian isn't representing a flush draw on previous streets for one thing. The flush over flush situation is uncommon, and the chances that he has the A or the K as well make this an easy capping situation. The paired board is more worrisome in this situation than another flush.

It looks like he might have a set, which is bad. His play is not consistent with having a flush. A typical player on a flush draw is not betting the turn. I think you should be more worried about his full house.

I wouldn't cap in this instance. If the board wasn't paired, it's a very easy cap.

I wouldn't cap the river. None of MP3's play indicates a flush draw to me. Without a paired board, I'd cap the river unless MP3 is really tight.

bet out on the river. you don't want this getting checked through. I don't cap with 3rd nut flush because of the added possibility of fh.

Definately do not cap. In my experience, Villain will usually only three bet with the A or K. Since you have the Q, the next possible card he could have is a J, and I doubt he would 3bet you with that.

Edit: Upon closer review, it doesn't look like MP3 played this like a flush draw. Since he might have less, he might not bet the river, so I would bet out. Absent a read, I might just call a raise in case he overplays flush draws. If you three-bet, you'd be subject to getting capped, so that's another reason just to call a raise.
