Preflop is obviously fine.

I'm raising the flop to get the BB out of the hand and take control (and possibly seeing a free card on the turn if a T, K, or A doesn't hit), though a call is fine too.

The turn is terrible. You know you have the best hand now, get as much money in as possible. There are plenty of scare cards that could come on the river (club, J, Q, T, 4) that you might have to slow down with, so get the money in while you're best. Especially with position, you have to raise this hand. There's a decent chance you'll get to cap this turn if you raise here.

I have no problem with the river, and probably would've played in the same way. A raise is mandatory, given the preflop action. Though wouldn't it have been nice to raise the turn, knowing a set would three-bet you, to gain a little information? I'd imagine your opponent had something like QJ, and you're taking the pot here. The only flushes I could imaine him having are Qc9c and Kc9c, though a flush in very unlikely here.
