I would've been annoyed at you for waiting until the flop was almost out before calling time.
Other than that, I wouldn't think anything different than if you had raised right away.

If you really hit your flush, would you go all in on the river and scare the other guy off? I think this is where he saw through you. If you check raised the river, you might make him think.

I'm no expert, but you got paid off an extra 1000 in that hand. He had you on a straight, but the raise was low enough that he was still getting a good price to find out (1000 more into a 3200 pot)....
