You should have folded the flop. I think your pre-flop play was good, your going to want to narrow the field with AQo. When it was re-raised--I would put KK as the most likely hand--possibly AKs. ...

Sounds like the best was to play it is to bet the flop, bet the turn, check the river? Again this is in a typical game without knowing much about the caller.
Say you check the river and the BB...

(1/2$) I have been having trouble with AK lately... I'll raise pre-flop, usually get one calling (many time the BB or SB). Rags will flop. It's checked to me, I bet... it's called.

A follow up raise after the flop I'm not sure if I agree with--though this is usually what I do. Granted the small blind is most likely calling on random cards and there is no re-raise. But is AK...
