I keep seeing Rock Paper Scissors pop up in random places on TV and in movies...

There was a helarious bit when I was rewatching season 1 of arrested development with a giant rock and a giant pair of scissors... then the other day I was surfing around and I saw a whole DVD game of rock paper scissors... http://www.fistsoffire.com

So really, is it taking over? does anyone actually use it in real life?

yes, me and my friends use it all the time. who pays the bill, who does an errand, etc. sometimes just for pure money.
