I didn't think "Collateral" would be any good, but I think Michael Mann movies rely heavily on mood & atmosphere and it can't be effectively conveyed in a 30-second trailer spot.

Also BlankMan (one of the most ridiculous/funny movies of the 90's. I'll watch it every time.)

and the original Austin Powers (nobody saw this in the theater).

Joe Dirt is another classic that looked stupid on commercials "I can see down yer shirt..." it was like ok... that looks stupid.

Saving Silverman (I dont even remember seeing commercials for this so of course it was supposed to suck.)

The first thing that comes to mind, because it's so recent is Charlie and the Chocolate Factory.

After seeing the commercials I thought that this movie looked like a HUGE stinker. I couldn't have been more wrong. I LOVED IT!

Chris Elliot (aside from some really old stand-up stuff) is not funny IMO. Rod Farva's d**k in Super Troopers was funnier than Chris Elliot IMO. But that's just IMO. My point is that everyone has different taste.

I truly never thought anyone would refer to Chris Elliot as hilarious. You thought Super Troopers sucked.

I also think Family Guy is hilarious, FWIW. Haven't seen Harold and Kumar, will when it hits cable.

The Matrix was recommended to me by a friend, otherwise that's an excellent answer. The posters and trailers don't do it justice.

I remember being very reluctant to see American Pie. I remember thinking this will be another stupid-ass 'She's All That' type of movies... Yes I think that's my answer.

I-Robot is another one that was better than I thought it'd be.
