I believe that most sites dont have a problem with you using software that analyzes the hands that you have played, and using this info for your own use. Its when you start sharing hand history data with other players, data mining etc that may push you over the line of what is acceptable.
Poker Tracker + PokerAce HUD is used by many with no problems. Two great products that just keep getting better.
