Bet or checkraise the flop, leaning towards bet here. What the deal?

this flop needs to be led, no ifs ands or buts about it. you're just asking to lose this pot

I thought I misread this post before I saw the replies.

Shame on your for not leading this...what was your plan when you decided to check the flop?

This is not standard.

Why are you giving free cards to overcards/flush draws?

I don't mind the OOP check PF, but then you have to c/r the flop. The way it was played is the best way to win the least and lose the most.

Not standard.

Bet flop, if you fail to bet, Check-raise
Bet turn.
Bet river. That would be standard.

Raising pre-flop depends on a read I would think, but it's not bad against a random limper in this spot.

I raise this pre-flop. Your ahead of MP1's typical limping range, or at worst a coin-flop.

Definitely bet this flop, or at least c/r it. You have TPTK HU you need to be the agressor here!
