2 limpers to hero, who just limps, and we see a cheap flop 4-handed

..all in! I'd possibly call down the reraise from a very tight regular, but 90% of time, I'm losing my stack here if I run into a higher flush.

without a read i'd just call his 3-bet. it doesn't sound like you're too comfortable getting your stack in there right now, so if you push you'll only get called by a better flush (JTs?). calling here you lose the min if you beat, and i just don't see you pushing a better flush off their hand with a push.

So you are all agreed - it is just a sucky situation, and you have to lose some chips.

When you flop the nut flush, limped pot, what else can you do but check/call it down in the hopes that someone will make a hand?

So you bet the flop and turn and he makes a blocking bet at the river for you to come over the top?

Check the flop.
