Is it better to check here due to likely small number of outs for villain?

I think you have to bet here. I'd probably be betting 2/3 of the pot. If you let him draw to hit a set, or a straight, it's going to be tricky to avoid giving yourself anything but an 80% chance to lose all your chips on the turn. Either that or check it down unless you hit your flush on a non-paired board, checking with an aim to betting later with such a weak hand is asking for trouble.

I don't mind checking behind and giving a free card here. If he had a pair 8s or above he probably would have bet to protect his hand. I feel that the times that he catches a turn card that somehow improves him beyond a pair and doesn't give you the flush is outweighed by the times that you let him turn top pair or that the check induces a bluff.

Personally I woulda raised more preflop, prob would have gotten the blinds, and picked up the pot right there, but thats just me.

Anyways, I don't think giving a free card in this scenario is horrible. His chances of catching a second best hand is better with the free card. If he has a high diamond (and in this case DIDN'T bet) you'll get paid if the diamond hits later on.
