Raise more preflop. 3 limpers = t45 or so, plus original raise of t50 or so. I'd raise to t100 preflop. Somewhat marginal, but it's somewhat important.

Here, with the flop size representing about 50% of your stack, you pick it up with the shove, and take a donk for most of his stack 66+% of the time.

Here, Villain very likely has an ace or a flush here, so I'd check-fold.

I raised to 90 PF...so I should just shove the flop versus try to get weaker hands to continue?

Meh, it's a bit results oriented, but generally, when the size of the flop is >40% of your stack, push or check-fold.

With an overpair, you're not check-folding.

the turn is an Ace.... you no longer had a over pair and completes a flush which people are crazy about chasing for some reason. I check fold. People show the flush to me too much here and the rest of the time they usually show me the Ace.

yeah, i checked and he went allin. Then I called myself weak and folded.
