Due to the fact that it was still early in the tourney would it have been better to smooth call his preflop raise?

I put him on a pair AA-66 or AK, AQ, KQ. When he check raised me all in I figured he had a pocket pair and I was beat. Did I make the correct fold or did this guy work me?

I'd guess you were behind. Only a complete donkey would play KQ that way.
