I am 99% sure I am behind here. It kinda felt like a set. should I have called the raise two beat two pair and folded on the river or was my line ok.

Seriously, how can you possibly be 99% sure you are behind here? I'm not even 50%. Felt like a set? So everytime somebody raises they have a set?

I'm not sure Hero is confident enough in his postflop play to make this a default move.

I had no reads just arrived at the table. I would say though that the play might have been a little weak tight. I have been reading middle limit holdem and I am trying to incorporate laying down to turn raises at the proper times. I don't raise preflop with AJo from early position. I used to but it is -EV for me. I sometimes don't even limp with it in daytime games.

Right there is probably a lot of your problem. From what I understand (I havn't read it myself), MLH has a tendency to often be rather weak-tight.
