Hand 1 is just bad. I just call the flop raise, and see where it goes from there.

I check behind hand 2 on the river.

K so say you call flop raise, then you check turn he bets, you call? then call river?

Hand 1:

Call the flop raise.
Lead out on the turn, if you get raised, it's safe to fold.

Hand 2:
Flop and turn look ok. Check through on the river.

After the flop cap, I put UTG+1 on a set of fours or nines.

The turn check-raise looks a bit unorthodox...
If he just bet out, I'd probably just call down from here.
But since he checked, I'd probably bet, then call down the raise.

UTG+1's river check may mean that he is (A) either afraid of a pair of aces being made or (B) he's trying to check-raise you again. Seeing that his play is quite unorthodox (check-raising the turn), I'd be checking through here.
