I'm having trouble figuring out when I should be getting involved when there's a shorter stack on the bubble. Take a look at this hand.

no this isn't a bad play. folding or limping would be wrong.

questions you might consider: is it better to raise to 300 or push preflop?

is it better to call the $100 flop bet or raise to something like $300-600?

I'm not saying that you were wrong on either question, just things to think about. depending on the game, you may have played perfectly. of course folding AJ preflop here would be horrendous.
