10 handed $1/$2 TGC game, mix of TPPs, LAAs and 2 TAAs

Hero dealt A /images/graemlins/heart.gifJ /images/graemlins/heart.gif in UTG+1

Preflop:
UTG folds, Hero raises, folds to big blind who calls (read on big blind, just very slightly loose I would guess VPIP of 20-25%)

Flop: 6/images/graemlins/club.gif 9 /images/graemlins/spade.gifA /images/graemlins/spade.gif
BB bets, Hero raises, BB calls
(I think its standard here, BB's bet somewhat surprised me, maybe he has AT, AJ, or Ax or hes got a flush draw?)

Turn: 5 /images/graemlins/heart.gif
BB checks, Hero bets, BB calls
(BB slows down, I think I'm still ahead so I bet, BB calls. Either he can't give up his weak ace or hes still on that flush draw)

River: 5 /images/graemlins/spade.gif
BB checks, Hero bets, BB raises, Hero folds
(BB check raises me, I fold, board is now paired w/ flush possibility, there is probably a reason why he hung around all this time?)

he probably hit his flush or had a 5.

you should call this, most of the time you are going to win with this board.

you'll also get some info on what type of hands he'll call raises with, and how he plays with certain draws, etc.

I think you've got to call this down. The board pairing is actually very little (as you improved your hand at least as much as he did... unless he bet the flop holding a 5). You'd be surprised how often you see a bluff on the scare card heads up.
