While poker can be a pretty complex game, especially when you move up in limits, it's actually very simple when it comes down to all-in situations -- if you put your money in the middle when you have the best hand, then you played it correctly. Especially when you gave opponent(s) incorrect odds to outdraw you.

you played fine after the flop

however, there is no reason to call a $2 bet in a .25 small blind with JQ off, especially when you're stack is less than $9

bingo. when you're that short-stacked (which is fine) you'd like to do the majority of your thinking preflop. you either want to re-raise the raiser all-in with a powerhouse (which is bad in this instance) or fold.

This is another reason you want to rebuy when your stack gets low IF you know for a fact that you are a winning player. with such a short stack, you were unable to make him make a big $ mistake here, with a bigger stack, you'd force him into a much more -EV decision. If you're not 100% confident you're a winner yet, dont worry, play the whole of your buyin and get used to the subtleties of playing different stack sizes. there is no shame whatsoever in wanting to lose the minimum while you learn become a winner.
