As of late I have seen my bankrool make the 500BB mark at the $3/$6 level. I am very pleased with my sucess, but have a couple of bankroll questions. I have a small amount of outstanding debt, nothing that couldn't be payed off slowly of the course of the next few months, but also something that I could take care of with about $600 or 100BB. Are there any real downsides to 4 tabling $3/$6 with 400BB as opposed to 500BB, in exchange for the piece of mind of knowing that I'm debt free? FYI I have played 13K+ hands and have a BB/100 of 2.92.

Pay off the debt. If playing $3/$6 with 400 BB makes you nervous then drop down to $2/$4 earn the $600 back and then go back up to $3/$6 again. If you're a winning player that shouldn't take you that long, and it'll be worth it to as you said have that "peace of mind" of being debt free.
