Ok, I am unsure of how I played these aces. I was afraid of trips on the flop from the raiser, then when the 4 peeled off on the turn it froze me up. I should have been raising here and paying off the quads if they are there correct?

3-bet the flop, bet and raise the turn, bet and raise the river. Don't fear quads, especially when it would be a really low card, like a four.

Ok, let me ask you this though. If you knew, for sure, that the raiser flopped trip fours, would you still 3-bet the flop because of the 2 ace outs and backdoor flush draw?

If I knew for sure that he flopped trips, I would fold. But when are you ever going to know that for sure?

How many hands are you behind at this point, and what are the odds he has the 4th 4 after 3 come out in the hand?

Only a 4 or a 5 /images/graemlins/club.gif7 /images/graemlins/club.gif beat you now, I would turn up the aggression and bet/raise every chance I had...pay off quads, get as many bets into the pot as possible
