i was playing in a 25 person tournament that was down to about 14 players and was on the button with $1,000 in chips (starting chip amount was $1,500)blinds were $100-$200. I looked down at pocket 9's and raised $600, small blind folded and big blind called.

flop came k-q-3 rainbow. i checked with two overards and big blind put me all in with a $400 bet. i folded thinking i would have another chance to double up.

Should I have gone all in instead of raising to $600 and should i have just bet out after the flop and taken my chances even with the two overcards? i think the answer to both questions is yes but i was hoping for some feedback

Big yes. Go all in every time preflop.

Raising to $600 is a horrible play with a $1000 stack.

The usual rule of thumb is that is your standard raise is more than about 40% of your stack then you should just go ahead and push preflop.
