I wouldn't cap the flop after the check/3-bet from SB, though he may be pumping a flush draw. I think you're right to lay it down when the Td comes with action like that. I put MP2 on the flush and SB on a set.

Close, CO had JJ, SB had Q8 for two pair, MP2 had A6d for flush.

You're right about that flop play, I always raise there trying to regain control of the hand when I obviously don't have it and can't get it.
