Questions:

1) Is the preflop 3-bet wrong? I'm thinking I had good position, and wanted see if he would cap.

2) Is the flop 3-bet wrong? I've found that many players on the $1-$2 tables will c/r with flush draws. My thinking was to make him pay for the flush draw (I discounted A-4s and A-2s, i.e. a straight draw, as this player would not raise with such hands).

3) Should I have just checked behind on the river?

if this guy is a tricky MF'er that loves to checkraise rivers, you might consider checking behind.
