Obviously the river was welcome but was the rest ok?

Am I only drawing for the flush when he raises the turn? It always feels suspicious heads-up when someone raises a possible flush... What's the plan if I hit a jack or ace on the river? Call with an ace and fold otherwise?

How would you play the river when he bets into you? Raise a flush or a straight and call down if you hit an ace?

Pretty much yes. I would probably call a jack too unless he was very straightforward.

I'd be sorely tempted here to call with anything on the river, even unimproved, and raise an ace, queen, or club. I'd probably have checked the turn with position, since he gave you a free card.
